It is to difficult to tell by your description what is right and what is wrong,
There should be no damage to the stucco if it was in stable condition before starting.
Install where stucco exist should have special precautions and concerns. Stucco leak badly. Did they retro fit drip caps?
Most vinyl windows, if that is what you used, have a small amount of trimability.
A cracked frame and shatter glass are not acceptable.
